Yes, wastegate works in the opposite way.
It is safety mechanism for overboost protection.
I think you have "resonant frequency" problem.
When you get to certain RPM there is resonant vibration
engine and body of the car. Tesla would be proud
I don't see problems looking lexia and sensor readings.
There is one simple thing you can do to test the resonant theory.
Take ordinary rope 6-8 mm. Go around engine head back side
then trough front car pulling hook. Then thighten the rope as
much as you can. That way engine will tip forward as much
it can. Better if you have automatic rope spanner.
Take it for the spin... Report back...

Yes, different cars would be resonant at different frequencies. Not too sure where I can route a rope around the head/engine. There are too many pipes, especially at the back with the high pressure injector fuel lines tucked abutting the head. I will see what I can do about it to test this.
When the wastegate vacuum hose was off so no turbo, the vibration disappeared. It suggests that the turbo adds to the vibration when it spins up. I wonder if a new cartridge/turbo might change the frequency a bit.

Thanks polar. I already cleaned the EGR valve and there was not much deposit anyway and it did not make any difference with respect to the vibration. I replaced it ~2 years ago, so pretty much brand new. I did notice a slight catch on the pin that rotates the actual valve shaft, so perhaps there might be a bit of a lag to close, i.e. to overcome the catch. I might have to investigate a bit more to see where the catch is, I think is in the spring mechanism in the electronic part.
I could potentially replace the injector seal myself, but was wondering if one really needs to re-cut the seat or just proper cleaning. That is, if the seat is not damaged of course. It would be almost impossible to diagnose noises without driving the vehicle but , if it was me id be looking closely at the engine and gearbox mounts , anti roll bar bushings etc . My own car has a vibration at around 1k revs when its pulling , ive looked for the problem for some 8 years , never found it , so its just something I put up with , with the hope that one day whatever it is will fail . At least the MOT will find any safety issues .

Well, that is the problem, with this much vibration something will fail eventually. I looked at a few mounts and they seemed good. Somehow it is a bit weird, when the turbo starts spinning, i.e. wastegate closed it sends vibrations throughout the car. Even my wife noticed it and she is pretty immune to all the stuff I mention.
I am nearly convinced that something is resonant, on the same frequency and gets amplified. I looked at the wastegate opening and closing in first and second gear and there is no vibration, but the wastegate closes a bit sooner than the ~1375rpm, so it does not quite cause the vibration. Mainly happens in 3rd and 4th.

Mmmm , yes that's a weird one , but as you say it does sound very much like a Turbo problem . I must say I havnt had much to do with turbo's in the past but I think from what you say that it might pay to get a second hand one from a breakers to
see if it makes any difference , its got to be worth a shot , and at least you can rule it out . Just a thought is there any turbo specialists / engine tuners around your way , we have a great one here in Plymouth , rolling road and all , they would be able to tell you whats going on . I hear what you say about your wife , mine's the same , not tuned in to anything other than the supermarkets. !

Is it possible that a vein has chipped and has thrown the balance out , its certainly a lot of miles . I understood that a turbos life is around 60.000 miles although someone will tell me that theirs has lasted 200k.

I also hear that turbos' lifespan is ~100k and I'm fairly close to that, of course some will last longer. I found a turbo cartridge (nerings) that is ~£80 and I can easily replace it. Probably worth doing anyway, along with turbo oil in/out pipes and the sump oil pickup.
I looked at the blades (compressor side) and they look OK, cannot quite investigate the turbine side, but I'd thought with that much vibration the turbo would have disintegrated by now.

Just an update on this vibration at ~1350-1500rpm. Manage to replace both gearbox and engine mounts for good quality Febi ones. Still the same vibration, damn it.
Checked the rear mount and as far as I can tell it is pretty good, minimal movement with a crowbar.
This leaves the turbo itself. If I manage to find a cartridge and replace it, will report if it solves the problem.
