I had the same happen to mine, It had been re-painted but poorly and had flakes coming off it, It does seem around the 14 plate year as mine is you start to get this happening don't know why,
I removed the middle runner and sand blasted it, I then base coated in primer and sprayed it gloss black which so far has not started flaking.

I have a 67 plate and one side is flaking and the other isn't.

Mines a 17 and it's flaking off. I'm planning to remove the centre rail without disturbing the door or the top and bottom rails, then strip it back to bare metal and recoat the alloy it's made from.

Removal from memory:
Remove the torx from the end/stop cap and then remove the torx bolts that hold the rail on to the body..3 more i think
Then the middle section will come of …It will come of towards you and then you move it towards the front sliding the centre bearing out the end the door will then be held on by the top/bottom rollers
Refitting is pretty much reversal of the above sliding the middle bearing onto the runner before re-fitting
There an alignment lip that fits into a hole virtually on the bend you will see when removing it.
That's its basically fit the bolts holding the runner on and then fit the end cap and test it opens/closes ok.
