Does any one know what the pair of little plastic openings are for in the boot at below roof level of a Berlingo Multispace VTR?
Opening them up goes through the trim to the metal work where there is a hole and a slot. Is this where the internal roof bars fit?

Do you mean the ones that are actually in the boot, under the roller curtain thing?
If its those, then one is used to hold the jack. If not I'm not sure what you mean, a pic may help.

As Mike says, without a picture it is hard to know but, I'd guess you're talking about those little plastic flaps that can be opened on either side and yes, those would be for the internal roof bars. I hang my cargo net from the rear pair as well.

I've got an XTR with two of these, one set front and one at the back. Internal roof bars hung from these which are deemed to be "Ski" carriers. For me, it's pipes / timber, the front rail takes the weight off the
storage cubby's above the front seats. I could be way off the mark here (usual)

The internal roof bars are or were standard on the XTR. Mine have stood in my garage since I got the car.

So if you have an XTR you have two of these flaps either side to fit the roofbars. Lower spec models like my VTR only have one flap each side just above the back seat. You can fit a dog guard in this I think. I don't understand why Citroen deleted the flaps though cutting the market for the roof bars - I'd have been interested in the roof bars, but can't fit them...
